The victory marked the first loss this season on hard-court for Nadal, who has won 10 trophies in 2013 including the French and US Opens.
Djokovic has now claimed the Beijing title every time he has played the event.
By reaching the Bejiing final on Saturday when he beat the injured Tomas Berdych, Nadal assured that he will return to top the ATP rankings on Monday after last heading the table in July 2011.
Djokovic kept the ranking for 101 weeks, nearly two years.
“Rafa deserves to be number one this year with the season he’s had. I’m happy to be playing well,” Djokovic said after his victory in less than 90 minutes.
Nadal had not lost on hard-court in 2013, winning his last 26 matches. He was also on a 22-match winning streak since losing in the first round at Wimbledon on June 24.
The Spaniard still leads his Serbian rival in their career series with a 22-16 advantage. Nadal owns 65 wins this season and just four defeats.
“He was too good today. He played a great tournament and deserved the victory,” Nadal said of Djokovic.
Both men are seeded to meet in the final in Shanghai, a Masters 1000 where Roger Federer will be playing for the first time since the US Open and Andy Murray is missing as he recovers from back surgery.
